Default Carb setup on my 2005 Heritage Springer Softail Classic

When I purchased my bike new in Feb 2006 I had the HD dealer install a Arlene Ness Air cleaner, Kerker mufflers and rejet and configure the carb to work with this new setup. I must say it was not great, lots of coughing through the carb at low idle when you crack the throttle. This year I installed a Lajockey shifter and foot clutch (www.lajockeyshifter.com). To install the jockey shifter I had to remove the crossover pipe and mig weld the end so I noe have a 2 into 1 exhaust on the right side only. I like the old look and I can change it back to original at any time. I also removed the rear baffle/restrictor which was welded at the rear exit of the Kerker muffler, the sound is great. I know EPA ILLEGAL, but in Quebec, Canada it is tolerated. My question is this exhaust setup going to harm the engine if I configure the carb properly. My logic is the crossover to the left muffler was for looks and create a larger exhaust system to control the noise level of the exhaust. What would be a good starting point for setting the carb and what should be the max setting so I will know where to stop.
