Hey Road

I am going to guess that it did Not run rough BEfore you installed the SE Breather and removed the baffles,, correct.????

If this happened to me after the mods you describe I would suppose it is leaning out as it warms to full OP temp..

It could be something else but this is the first thing I would check to confirm OR eliminate..
One easy & cheap way to test this is to do a High-spd plug test and observe the plugs color..
Just in case you don't know how I'll explain..

Get your motor runnin Get out on the Highway----Best done at the time of day & temp it runs rough at..
A stretch of Hi-way you feel safe from citations and run about 3800 RPM's for about 10 miles..
Try Not to fluctuate speed/rpm's..
Spot a safe place ahead to pull over/off the road.. THEN in One motion Dis-engage clutch and Shut-down motor at the Same time.. Do Not shift gears Or Re-engage clutch.. Simply coast to desired spot..
Pull out gloves & plug wrench and remove plugs.. If color of electrodes and porcelain is very white your A/F mixture is lean & you should prob fatten it up.. If that means getting a fuelpak so be it..
I look for a tan-brown or medium grey..

The plugs will prob be as clean as they will ever be after a high rpm run so it is then a perfect time to do a medium rpm run on your way home..
Keep the RPM's about 2800 (do Not lug motor) and repeat the process..

These tests will give you a snap-shot of the A/F mix at those RPM's..

This can be done with used plugs so worry not..

Have a ball
